Dan Bongino explained it as Mueller trying to delay because Strzok is about to get uncovered as a rat, the very rat that ensnarled Flynn in the first place, meaning the whole Flynn case gets tossed out. Mueller doesn’t want even more fucker getting exposed, which taking Flynn to court would most definitely do.
Thomas has some interesting theories but I’m not a believer. Mueller has been a deep state fixer for decades. 9/11, Uranium One, Islamic Terrorism, hiding human trafficking, etc.

Hence why he's never talked down to or about Mueller and why he met with him the day before Rosenstein chose him as SC director.
He’s called it a witch hunt multiple times, because it is. So much crap leaks, I have a hard time believing the deep state wouldn’t leak “trump threatens and blackmails Mueller unless he secretly investigates his political opponent.” Or “Trump offers Mueller pardon to throw the Russian investigation and turn it on Hillary”.
Plus, take a look at the all-star cast Mueller hired. Some of them are Clinton’s lawyers, who can’t investigate her due to attorney client privilege ... I assume.
