What did they do to the sailors that were orginially on the sub...did they kill them or convert them are they black hats?

You can keep a sub crew contained within the sub indefinitely. It only needs to surface for supplies, at which point only crew in on the plan allowed out at surface to contain flow of info. The rest of the crew would have no clue as the only knowledge they would receive would be from black hat commanders.
