The ballot reading systems use an infrared light to denote where a bubble has been filled in. The bubbles are offset to prevent bleadthrough.
A sharpie shouldn't make a difference. I would argue it's a disinformation distraction but the popularity of it indicates many people feel their ballots were not properly tabulated. So why let facts ruin truth?

Different states use different systems, but there is no reason they should not scan.
The thing is that a number of polling centers had machines "go down" and then ballots were left with poll workers and trusted to be submitted. In other districts, it seems these machines are treated like some kind of lostech that can't be replicated and so only one machine exists in the whole district for poll workers to deliver ballots to for counting.
Those places should have their existence disqualified.

As has been explained already, the fraud isn't fake ballots. It is real ballots being filled out by poll workers and submitted after the polls should be closed under the guise of 'counting all the ballots.'
