That's the stinker right there. Using the word that way makes it ten times easier for people to dismiss any notion of something being true while not being readily apparent. It carries the connotation that truth we cannot see is inherently unlikely. It invokes people's familiarity with the terms "conspiracy theorists" and "conspiracy theory" that were coined by the CIA.
It's a bit of neurolinguistic manipulation and the best way to fight it is to avoid using the word that way since that's really not what it means in the first place.
