I've struggled with this issue for some time. And there is no good solution to the issue. Should these men be punished for being susceptible under the Milgram experiment?

I dunno. Probably not, for most of them.

I long-term solution would be to incorporate training against a Milgram scenario. Train your troops to recognize when they are being asked to do something wrong, and allow them an avenue to refuse such orders.
