Under the Unary Executive, the President is the chief law-enforcement officer as the AG and DOJ report to him. All US attorneys ultimately report to POTUS. Mueller ultimately reports to POTUS.

When someone is charged with a federal crime, the US attorney which is part of the Executive, files an indictment with the Court which is NOT part of the Executive. Prosecution is done by 2 branches of government.

The ONLY method of removing a sitting President or cabinet member by the other branches of government is through impeachment and trial in the Senate. During the trial in the Senate, the Chief Justice of the SC is the presiding judge. Therefore, we have 2 branches of government opposing the accused.
