This is where things get murky … The bounds of military and civilian law are rarely conflated with each other, but if Mueller has been acting as a military officer investigating foreing intelligence operations, then there is no stopping the Mueller investigation, even if they want to.
I'm setting my foot down on this with relative certainty. I have long suspected Mueller was ours - but this allows me to put some weight on it and why POTUS did what he did. They set up the Mueller investigation to try by court of public opinion. They knew they wouldn't and couldn't pin anything on POTUS and hoped they could defuse any kind of legitimate investigation by creating such a sprawling expanse of authority and then declaring it unconstitutional and inadmissable.
Though I am not a lawfag, so my perception of things may be a bit off.
