Cell lines are not the same as the source tissue. Interestingly Judy Mikovits has described retroviral contamination of known cell lines. (I suspect that is what explains the results these investigations found)
As far as vaccination causing autoimmune complications, I totally agree with you. It is a known risk of influenza virus vaccination (transverse myelitis, GBS).
