Even if POTUS was seen in Crete, what are the chances that the decoy had MI people on board? And Q is a group that includes several MI people, so even if the west plane was the decoy, it might still have been fired on.
Let's not forget that Putin was returning home from an event in Brazil when a plane with the same color markings as his, which flew over Warsaw only 20 minutes after his did, was shot down on a trajectory that led from Warsaw to Sochi, and onward. That plane was MH17 and was not planning to land in Sochi. Even though Putin's plane landed in Moscow, there is reason to believe that the Russians obfuscate the routing and destination of the plane carrying their leader.
So, we are really trying to figure out whether or not an enemy might have reasonably thought that AF1 was over the Aleutians at the time the Whidbey missile launch happened.
