The obvious answer is that there are dodgy things in their backgrounds that would become apparent and they would be sacked or perhaps arrested. The background checks are administered by the Office of Personnel Management.

The OPM was hacked twice under President Obama. China was fingered for the hack. The hackers would have obtained the records of millions of people who have worked for the US government, or applied to work for it. This may have included data on people filling in the form for the security clearance background checks (SF-86) which would be full of blackmail-worthy information. James Clapper said of the hack: "You have to kind of salute the Chinese for what they did." Somehow, I'm not convinced if was China.

There is a note on the wikipedia page above that says the CIA don't use the OPM database to store their security records. Might the 42 have been CIA or associates and didn't want to leave an electronic trail?
