No, that's how plea deals are. That's how guilty pleas are. Once you plead guilty in court, you can't take it back.

Legally, it doesn't matter if they have nothing if he pled guilty. Sometimes innocent people go to prison because they'd rather plead guilty to a crime they didn't commit and serve 3 years than go to trial, lose, and serve 10. I'm not saying this is why Flynn pled guilty, I'm just saying that because he did, it doesn't matter if their evidence against him sucks.
Prosecutorial misconduct in forcing Flynn to plead guilty would allow Flynn to rescind his guilty plea. But absent things like that, he can't just take it back and have a do-over.
