Many of them have openly admitted to being part of Antifa, and it would not be difficult to make connections through their communications, as well as from video evidence of their activities. That has been an ongoing investigation for years.
President Trump has the authority to designate them a terrorist organization, just as he did with MS-13 and Tren de Aragua.
The 'right of free association' with a terrorist organization would be a poor argument to make at trial, when in the face of overwhelming evidence that you are part of the organization.
The government can absolutely designate specific groups as terrorist organizations, and those who can be shown to be involved with that organization in any way are in serious legal jeopardy.
