It was never credible that Flynn lied to Pence. He consulted the transition team, which Pence was in charge.
Pence lied, and Flynn covered for him.
It could have been for the simple reason that he didn't want to admit they were consulting with Russians during muh Russia hysteria before the inauguration. Or he was trying to get Flynn in trouble.
