This says that Congress and Federal Courts would have to be involved, but I'm thinking under a martial law declaration, that would probably not be necessary. Especially for a very limited amount of time.

This does seem to be the case. I've read articles describing some of these groups doing intense training. They also probably have a lot of highly illegal weapons stashed away. Of course, if this is attempted, they will be totally crushed by the military, treated like an organized terrorist army waging war against the United States.
