Filed WITH the court means the prosecuting attorneys (Mueller's team) have to present the documents to the clerk of the court and have them entered into the case record (docket) for that case. Whether it will be under seal or not is up to the attorneys who will argue over it, and the judge to decide. I didn't type everything that was in that document;

pic related read it gain. The judge afford them the opportunity to argue over whether the records should be sealed or not.
