If you're correct that courtroom got cleared to talk about classified shit during Flynn's trial for lying to the fbi, the shortest logical hop is that his meeting in and of itself was the classified op to, i guess, catch the fbi fucking with him. That would play into the idea that he went to that meeting without attorneys for a reason.
Your speculation is possible but a bigger more convoluted leap where the room was cleared just to explain the context of some bigger op related to whatever he was doing that they were questioning him about, which i believe was the RT paid appearance and possible backchannels. They nailed him for lying about the meeting rather than anything about Russia so it doesn't seem like he'd have to explain classified details about whatever that was.
