It's not "well known" that the enemy is the CIA - but it is well known that we are fighting constructs that are, at best, rogue vestiges of Operation Cyclone. If you bother to take a look between the lines, or remember characters from one chapter to the next, you start to realize that these are not "former" constructs that "went rogue" - but that the entire clandestine community has been operating as their own shadow/virtual nation state, complete with private armies.
For example, the writing is more or less on the wall that MS13 is one of these private armies used by the CIA. With it, they move resources and capital, as well as suppress law enforcement and political opposition in at least two countries. They aren't "officially" part of the CIA, but I can almost guarantee you that CIA operatives handle money and operatives into MS13 and that those slush funds will have transfers/exchanges tying them to other CIA-connected slush funds.
At that point, who is and isn't actually part of the CIA becomes rather murky, as most of the grunt work on both sides has no idea their leaders are coordinating with each other. One just happens to be official and paid/trained by the government, the other is renegade.
