The prosecution of General Flynn and the others by Mueller's team has been part of an elaborate smokescreen.

In order for the DS to be convinced that Mueller was making progress in their effort to get Trump, certain individuals had to be targeted.

It had to be just successful enough to be believable but not actually endanger anyone.

Keep in mind that while Flynn was being prosecuted, he has also been a witness in an unrelated investigation being worked by Mueller. That was revealed by Mueller's team during the Flynn sentencing hearing.
