A number of Fed agencies, not all DOD, have SAPs. They don't necessarily share, and they classified shit isn't always under DOD control. Clinton was State, the soon-to-be-forcibly-retired Generaless is DOD.
Whoever got Clinton her info, though, had to physically copy it from JIWCS or SIPRNet and transfer it to her computer. It wasn't forwarded or sent as an attachment. Those systems don't work that way.
