If you do a little bit of research on the masons, it appears that a once fine organization was infiltrated by rogue agents, to operate under the cloak of something that was a noble and harmless practice.
I'm not a mason or anything so I don't got any inside scoops. But it is possible that they allowed themselves to get infiltrated by their enemies, in order to learn more about them, find their weakness, and plan to strike back when the timing was right.
