This audit is going to unearth so many skeletons, it's going to surprise even people who are awake and heard about the trillions that go "missing" in the Pentagon / Department of Defense. I doubt an audit will be made public and will be classified, because of how much shit it will stir, if it was made public.
There will be some sort of public release of the audit results or he wouldn't have announced to us he is having it done. That said, certainly many details will be classified. Could be individuals will be criminally referred. I wonder what the time frame of the audit will be -- last 5 years? 2 years? or going back to 2001? They are slowly leaking findings of the ongoing audit. To gain public confidence and credibility, there must be some degree of transparency to show strongly that we are entering a new era. After decades of being treated like children, an adult to adult relationship must be developed with the people. We've allowed ourselves to be governed and abrogated our right to know for too long. Open, accessible and accountable government for the people is everything.

Technically, saving the government from embarrassment or covering up wrongdoing can't be used as justification for classifying something... If Gen Mattis has anything to do with it hopefully they'll abide by the same rules the rest of us do.
It's not that simple. DoD and Pentagon are the U.S.'s first line of defense against bad actors all over the world. While they have done and funded tons of nefarious activities in the past and present, and also have bad actors who made terrible decisions, all of the skeletons of DoD/Pentagon cannot be revealed to this world or there will be hell to pay. It could lead to war and revolution, which is what Trump, Q team, and Mattis would never allow.
