In The Matrix movies the machines only wanted to destroy Zion, not the fields of crops. They wanted to kill the resistance. If the crops are not destroyed The Matrix will exist until a civilization ending cataclysm because neither the AI god, Smith or Neo would ever choose to kill everyone. So it does not appear as a choice of any of the choosers with that choice.
The only way to destroy The Matrix is to kill every single crop. However the illusion is choice, because this never gets chosen. There was never a choice, it exists forever.
