Controlling genes with light

New technique can rapidly turn genes on and off, helping scientists better understand their function.

 

Although human cells have an estimated 20,000 genes, only a fraction of those are turned on at any given time, depending on the cell’s needs — which can change by the minute or hour. To find out what those genes are doing, researchers need tools that can manipulate their status on similarly short timescales.

 

That is now possible, thanks to a new technology developed at MIT and the Broad Institute that can rapidly start or halt the expression of any gene of interest simply by shining light on the cells.

 

The work is based on a technique known as optogenetics, which uses proteins that change their function in response to light. In this case, the researchers adapted the light-sensitive proteins to either stimulate or suppress the expression of a specific target gene almost immediately after the light comes on.

 

“Cells have very dynamic gene expression happening on a fairly short timescale, but so far the methods that are used to perturb gene expression don’t even get close to those dynamics. To understand the functional impact of those gene-expression changes better, we have to be able to match the naturally occurring dynamics as closely as possible,” says Silvana Konermann, an MIT graduate student in brain and cognitive sciences.

 

The ability to precisely control the timing and duration of gene expression should make it much easier to figure out the roles of particular genes, especially those involved in learning and memory. The new system can also be used to study epigenetic modifications — chemical alterations of the proteins that surround DNA — which are also believed to play an important role in learning and memory.

 

Konermann and Mark Brigham, a graduate student at Harvard University, are the lead authors of a paper describing the technique in the July 22 online edition of Nature. The paper’s senior author is Feng Zhang, the W.M. Keck Assistant Professor in Biomedical Engineering at MIT and a core member of the Broad Institute and MIT’s McGovern Institute for Brain Research.

Shining light on genes

 

The new system consists of several components that interact with each other to control the copying of DNA into messenger RNA (mRNA), which carries genetic instructions to the rest of the cell. The first is a DNA-binding protein known as a transcription activator-like effector (TALE). TALEs are modular proteins that can be strung together in a customized way to bind any DNA sequence.

 

Fused to the TALE protein is a light-sensitive protein called CRY2 that is naturally found in Arabidopsis thaliana, a small flowering plant. When light hits CRY2, it changes shape and binds to its natural partner protein, known as CIB1. To take advantage of this, the researchers engineered a form of CIB1 that is fused to another protein that can either activate or suppress gene copying.

 

After the genes for these components are delivered to a cell, the TALE protein finds its target DNA and wraps around it. When light shines on the cells, the CRY2 protein binds to CIB1, which is floating in the cell. CIB1 brings along a gene activator, which initiates transcription, or the copying of DNA into mRNA. Alternatively, CIB1 could carry a repressor, which shuts off the process.

 

A single pulse of light is enough to stimulate the protein binding and initiate DNA copying. The researchers found that pulses of light delivered every minute or so are the most effective way to achieve continuous transcription for the desired period of time. Within 30 minutes of light delivery, the researchers detected an uptick in the amount of mRNA being produced from the target gene. Once the pulses stop, the mRNA starts to degrade within about 30 minutes.

 

In this study, the researchers tried targeting nearly 30 different genes, both in neurons grown in the lab and in living animals. Depending on the gene targeted and how much it is normally expressed, the researchers were able to boost transcription by a factor of two to 200.

 

Karl Deisseroth, a professor of bioengineering at Stanford University and one of the inventors of optogenetics, says the most important innovation of the technique is that it allows control of genes that naturally occur in the cell, as opposed to engineered genes delivered by scientists.

 

“You could control, at precise times, a particular genetic locus and see how everything responds to that, with high temporal precision,” says Deisseroth, who was not part of the research team.

 

Epigenetic modifications

 

Another important element of gene-expression control is epigenetic modification. One major class of epigenetic effectors is chemical modification of the proteins, known as histones, that anchor chromosomal DNA and control access to the underlying genes. The researchers showed that they can also alter these epigenetic modifications by fusing TALE proteins with histone modifiers.

 

Epigenetic modifications are thought to play a key role in learning and forming memories, but this has not been very well explored because there are no good ways to disrupt the modifications, short of blocking histone modification of the entire genome. The new technique offers a much more precise way to interfere with modifications of individual genes.

 

“We want to allow people to prove the causal role of specific epigenetic modifications in the genome,” Zhang says.

 

So far, the researchers have demonstrated that some of the histone effector domains can be tethered to light-sensitive proteins; they are now trying to expand the types of histone modifiers they can incorporate into the system.

 

“It would be really useful to expand the number of epigenetic marks that we can control. At the moment we have a successful set of histone modifications, but there are a good deal more of them that we and others are going to want to be able to use this technology for,” Brigham says.

 

The research was funded by a Hubert Schoemaker Fellowship; a National Institutes of Health Transformative R01 Award; an NIH Director’s Pioneer Award; the Keck, McKnight, Vallee, Damon Runyon, Searle Scholars, Klingenstein and Simons foundations; and Bob Metcalfe and Jane Pauley.

10 debunked heinous lies about Kyle Rittenhouse: Devine

 

Of all the willful lies and omissions in the media’s coverage of the Steele dossier, Brian Sicknick, the Covington kids, Jussie Smollett, the Wuhan lab, Hunter Biden’s laptop and so on, nothing beats the evil propaganda peddled about Kyle Rittenhouse.

 

They try to make the Rittenhouse case about race, but it’s about class, punching down at the white working-class son of a single mother because they don’t see him as fully human, and it makes them feel good.

 

They lie about him because they can.

 

The central media narrative is that Kyle Rittenhouse is a white supremacist whose mother drove him across state lines with an AR-15 to shoot Black Lives Matter protesters. All lies.

 

“A white, Trump-supporting, MAGA-loving Blue Lives Matter social media partisan, 17 years old, picks up a gun, drives from one state to another with the intent to shoot people,” was typical from John Heilemann, MSNBC’s national affairs analyst.

 

So, let’s go through 10 lies about Rittenhouse, debunked in court:

 

  1. He killed two black BLM protesters. All three of the men he shot in self-defense during violent riots in Kenosha on Aug. 25 last year were white.

 

  1. He crossed state lines. He lived 20 miles from Kenosha in Antioch, Ill., with his mother and sisters. But his father, grandmother, aunt, uncle, cousins and best friend live in Kenosha. He had a job as a lifeguard in Kenosha and worked a shift on Aug. 25 before helping clean graffiti left by rioters at a local school. There, he and his friend were invited to join other adults who had been asked by the owners of a used-car lot in Kenosha to guard the property after 100 cars had been torched the previous night, when police abandoned the town to rioters. Kyle took his gun to protect himself, since the rioters were violent and armed, including, for instance, Antifa medic Gaige Grosskreutz who lunged at him with a loaded Glock pointed at his head before he was shot in the arm.

 

  1. Rittenhouse took an AR-15 across state lines. Esquire accused him of “terrorist tourism.” False. His rifle was kept in a safe at his best friend’s stepfather’s house in Kenosha.

 

  1. The gun was illegal. Wrong. Under Wisconsin law, he was entitled to possess the AR-15 as a 17-year-old. The judge dismissed the gun charge, which the prosecution never should have brought.

  1. Rittenhouse’s mother drove him across state lines to the riot. Wendy Rittenhouse, 46, never went to Kenosha. She slept late the morning of Aug. 25 after working a 16-hour shift at a nursing home near her home in Antioch, she told the Chicago Tribune. Kyle had already gone to his job in Kenosha when she woke up.

 

  1. He was an “active shooter” who took his gun to a riot looking for trouble. “A 17-year-old kid just running around shooting and killing protesters,” said MSNBC’s Joe Scarborough, “who drove across state lines with an AR-15 and started shooting people up.” On Friday, after evidence in court already had debunked his talking points, Scarborough called Rittenhouse a “self-appointed militia member . . . unloading 60 rounds.” When the defense called out the lie in closing arguments, Scarborough had the gall to tweet that he was “embarrassed” for the lawyer.

 

  1. Rittenhouse is a “white supremacist,” as then-candidate Joe Biden labeled him in a tweet showing the teenager’s photograph. When White House press secretary Jen Psaki was asked to explain why recently, she slyly slimed Rittenhouse again, without naming him, as a “vigilante.”

 

In one story The Intercept used the term “white supremacist” 16 times. The accusation has become holy writ, but there is zero evidence. The FBI scoured Kyle’s phone and found nothing about white supremacy or militias, the court heard. All they saw were pro-police, “Blue Lives Matter” posts from a kid who had been a police and fire department cadet, wanted to be a police officer or paramedic and once sat near the front of a Trump rally. That was enough for the media to brand him a white supremacist.

 

  1. He “flashed white power signs” with Proud Boys. After spending three months in jail, Kyle was freed on $2 million bail two days after his 18th birthday last year, and went to a bar for a beer, with his mother and other adults, which is legal in Wisconsin. He posed for selfies with strangers at the bar, who the media say are Proud Boys, and was pictured making the OK sign with his thumb and forefinger. The false claim that this is a white-supremacist sign comes from a 2017 hoax on the Web site 4chan, to punk liberals, who keep falling for it. Biden uses the gesture frequently. It was unwise to pose for the photo but it does not mean Kyle is associated with white supremacists.

 

  1. He wore surgical gloves “to cover his fingerprints.” This pearler was spread by Matthew Modine, another celebrity big mouth. Kyle wore gloves because he was giving first aid to protesters. His face was bare, so he was hardly hiding.

 

  1. Judge Bruce Schroeder is a “Trumpy” racist biased toward the defense. This slur is based on the fact he would not let the prosecution use the term “victim” — common practice when the jury has not ruled on a case. He told a lame joke about Asian food for lunch being held up by the supply-chain crisis, and his phone’s ring tone sounds like a 1980s ditty played at Trump rallies. Ridiculous. In fact, Judge Schroeder is a Democrat, has run as a Democrat for the Wisconsin Senate and was first appointed by a Democratic governor. Bias was also perceived in what the Chicago Tribune said was his “highly unusual” decision to allow Kyle to draw names randomly out of a container at the end of the trial to determine which 12 of the 18 jurors would decide his fate. It’s something this judge always does, he told the court.

 

On the second day of jury deliberations Wednesday, the judge railed against media distortions, although he seemed most aggrieved about attacks on his reputation, rather than Kyle’s. He threatened to stop trials from being televised but that’s exactly the wrong solution.

 

Only because the public was able to hear the evidence for themselves, did they became aware of the malevolent dishonesty of the media coverage, which has threatened a fair trial and ensured riots if Kyle is justly acquitted.

Maybe it’s time the Washington Post and The New York Times return those Russian collusion Pulitzers

 

Did you know there’s a process whereby an undeserved Pulitzer Prize may be returned?

 

Disgraced former Washington Post reporter Janet Cooke in 1981 returned hers after it was discovered she fabricated the feature story that won her the award in the first place.

It’s worth revisiting this factoid this week with the news the primary source for the infamous Steele Dossier, which launched two solid years of white-knuckled award-winning Russian collusion news coverage, has been indicted on five counts of lying to federal investigators about how and where he got his supposed information.

 

Igor Danchenko is accused of making several significant false claims, one of the biggest being he was informed of a “conspiracy of cooperation” between Moscow and the Trump 2016 campaign by a man federal authorities identify only as the president of the Russian-American Chamber of Commerce.

 

The federal indictment plainly accuses Danchenko of contributing multiple exaggerations, rumors, and flat-out lies to the Steele Dossier. The indictment also alleges Danchenko received a good deal of his supposed information from a longtime Democratic Party operative with ties to Hillary Clinton’s 2016 presidential campaign instead of actual intelligence experts with keen and relevant knowledge regarding the Kremlin’s inner workings. Danchenko told federal investigators he did not receive certain information from a Democratic operative. Federal authorities say this is a lie. The indictment likewise hints at the possibility Danchenko worked recently for a Russian intelligence agency.

 

Insofar as the indictment’s suggestion that Danchenko may be in bed with Russian intelligence is concerned, it’s worth recalling the FBI conducted a counterintelligence investigation from 2009 to 2011 to assess his “documented contacts with suspected Russian intelligence officers.” The operation was “based on information by the FBI indicating that the Primary Sub-Source may be a threat to national security,” the agency explained, according to declassified records.

 

If the indictment’s charges prove true, it means the primary source for the dossier used to secure authorization from the Foreign Intelligence Surveillance Court to spy on one-time Trump campaign aide Carter Page, the same dossier that served as the foundation for the yearslong Russian collusion news cycle, is a complete fraud. And not just a fraud, but a fraud who allegedly conspired with Clinton-connected Democratic operatives and Russian intelligence services.

 

In other words, on top of everything else that undercuts the credibility of the Steele Dossier, including that it is as absurd as it is uncorroborated, it appears increasingly likely it is the product of a Kremlin counterintelligence operation , one in which Democrats may have played a key role.

 

The Washington Post, which won a Pulitzer for its coverage of the supposed election-year conspiracy between the Trump campaign and Moscow, stated the obvious this week, reporting, “The [federal] allegations cast new uncertainty on some past reporting on the dossier by news organizations, including the Washington Post.”

 

The New York Times, which similarly won a Pulitzer for its reporting on the alleged Trump-Russia conspiracy, had no such moment of introspection following news of the charges against Danchenko.

 

Perhaps former President Donald Trump has a point . Knowing what we know already about the Steele Dossier, most especially that it amounted to a big, fat nothing, perhaps it’s time the Washington Post and the New York Times take a page from Janet Cooke’s book and return the Pulitzers they won for their ultimately pointless and very likely Kremlin-manipulated coverage of the collusion allegations. And should the indictment’s charges prove true, and the New York Times and the Washington Post still refuse to return the awards, perhaps the Pulitzer committee should rescind them itself.

 

Then again, considering the Pulitzer committee decided in 2003 not to revoke the prize it awarded in 1932 to New York Times reporter Walter Duranty for his coverage (or lack thereof) of the Soviet Union, which the New York Times itself conceded in 1990 was “some of the worst reporting ” ever to appear in its pages, we’d be wise not to hold our breath.

Mesa County Clerk Tina Peters, a Republican, was accused by state officials in August of helping to leak voting system passwords to a right-wing blog. Peters later appeared at MyPillow CEO Mike Lindell's conspiracy-laden "cyber-symposium," where the pillow magnate promised but failed to produce evidence of election-rigging. Peters later briefly went into hiding with Lindell's help amid FBI scrutiny.

 

On Tuesday morning, the FBI and local prosecutors raided Peters' home.

 

"We executed four federally court-authorized operations today to gather evidence in connection with the investigation into the Mesa County Clerk and Recorder's Office," District Attorney Dan Rubinstein told Colorado Politics. "We did so with assistance from the DA's office from the 21st Judicial District, the Attorney General's Office and the FBI."

 

Peters in an interview on Lindell's online streaming channel said the raid left her "terrified."

 

The FBI also raided a home in Garfield County, Rubinstein confirmed. Lindell said one of the homes raided belongs to Sherronna Bishop, a Garfield County resident who served as Rep. Lauren Boebert's, R-Colo., campaign manager. Bishop has been one of Peters' most prominent allies in stoking unfounded allegations of voting machine problems in the election and hinted at a rally last month that she was privy to unreleased data from Mesa County and Lindell's "cybersecurity team."

 

A judge last month banned Peters from overseeing elections in her county after a lawsuit filed by Colorado Secretary of State Jena Griswold, a Democrat. Griswold led an investigation over the summer that found that Peters shut off surveillance systems and allowed an unauthorized person to access the county's voting system during a security update. Just days later, Ron Watkins, a Qanon conspiracy theorist believed to be one of the masterminds behind the movement, published photos of election equipment that he said he received from a whistleblower. Watkins and the far-right blog Gateway Pundit also published passwords unique to Mesa County officials used to access the county's Dominion voting system computers and servers. Two copies of the Dominion server hard drive were later published as well. Griswold in August ordered dozens of pieces of the county's election equipment to be decertified over the security breach and appointed a supervisor to oversee the county's future elections.

 

Peters, during the probe, appeared at Lindell's 72-hour "cyber symposium," where he invited reporters to view evidence of his vote-rigging conspiracy theory but failed to produce any. Peters, who was met with cheers at the event, now casts herself as a victim of a politically motivated investigation and compared Colorado to Nazi Germany.

 

"The FBI raided my home at 6 a.m. this morning, accusing me of committing a crime. And they raided the homes of my friends, mostly older women. I was terrified," Peters told Lindell TV on Tuesday, adding that authorities used a "battering ram" to destroy one of her friend's front doors.

Peters said the agents "took all of my electronics."

 

"Essentially, they were soldiers in combat gear. They were not men in suits with badges," she said. "They looked very much like they were in a combat zone — soldiers with automatic weapons and combat gear."

 

Peters has claimed that she has evidence that Dominion deleted election files, which conspiracy theorists have cited as proof of their claims that voting machines switched votes from former President Donald Trump to President Joe Biden. Griswold's office said that the files that were deleted included accounting forms, certificates of registration, voter applications, spoiled ballots and replacement ballots that were not required under the election code, according to KREX-TV. Former Colorado Secretary of State Wayne Williams, a Republican who was appointed by Griswold to oversee the county's elections, also said that none of the deleted files could affect election outcomes.

 

Along with the security breach, the state's Independent Ethics Commission on Tuesday unanimously voted to move ahead with their investigation into a complaint accusing Peters of violating the state's constitution by accepting private flights and travel expenses from Lindell.

 

"They want to shut me up, shut me out, prosecute me, do whatever they can to villainize and demonize me just to cover up their dirty deeds," she said Tuesday. "I can't unsee what I've seen."

 

But Peters' actions in response to Trumpworld's conspiracy-mongering has raised new concerns about potential insider threats to election security.

 

"I've always worried, working in this space, about people who want to harm our elections or sabotage them from the outside — the foreign actors trying to hack elections. I've never until now had to worry about what goes on on the inside. And now we've crossed that threshold," Mike Beasley, a lobbyist for the Colorado County Clerks Association, told The Washington Post

 

"If these local offices become weaponized in a way that subverts the free and fair election," added Tammy Patrick, an election administration expert who serves as a senior adviser at the nonpartisan Democracy Fund, "then we no longer live in a healthy democracy."

Antifa Forced To Postpone Riot As Brick Supply Still Stuck On Cargo Ship

 

KENOSHA, WI—In what many are calling a tragic setback for social justice, local Antifa militants have been forced to postpone their planned riot in Kenosha. This comes after several supply chain disruptions, which have delayed shipments of bricks.

 

"We'll have to reschedule our violent destruction of this city," said local Antifa captain Xindo Camdenleigh. "Our shipments of bricks, bike locks, bear spray, billy clubs, baseball bats, Goldfish crackers, and fruit snacks are still sitting on a cargo ship outside of the L.A. Long Beach port."

 

The crowd erupted in a fit of wails, cries, and shrieks due to hearing the bad news, but also due to the cocktails of medications and drugs that were coursing through their veins.

 

"This would never happen if it weren't for capitalism!" yelled Camdenleigh. "Burn it down! Burn it all down! I mean—not right now, but on December 8th at 6pm when our shipment arrives."

 

Local activists are being encouraged to participate in other criminal activity that doesn't require bricks until then.

We were also tipped off that T. Clair Binger has been living, at least in small lengths at a time, with one of his best friends, Kenosha Judge Chad Kerkman (D). We aren’t able to tell you if they are still living together or for how long. We reached T. Clair by email and during a fiery exchange, he refused to answer our questions about his living arrangements, instead calling this publication cowardly. We also reached out to Judge Kerkman who didn’t wish to comment. Kerkman was recently elected for another 6 years.
