Congress ceded lots of authority to agencies that use that authority abusively. This will directly effect EPA's overreach on resources and other restrictions they impose. It could affect the CDC, FDA, and a few others. The "You really need to pay attention to this case!!!" crowd started dropping nuggets of potential implications (theories) for CIA, FBI, IRS, ATF, the G-men, T-men, revenoers too, and every other agency you love to hate just to drum up noise to get everyone to pay attention. It's a massive ruling, yes. It's not going to "bring down the the entire shadow gov't, SES, FBI, CIA, and the entirety of the DS", but it's akin to hitting several of them in the Achilles heel.
