Yes they did allow religious freedom, they had to.
So many factions and different cranky interpretation of Scripture it came to be that Religious Freedom became a standard for the founding of the Country.
People who did not "jive" with the colony / religious teaching in their settlement - they went out into the wilderness and attempted, at least, to settle their own.
(much as we've asked the MooJooooooooooooooooooooooooooooooooooo to go get their own space)
Remember at the time, survival was top priority, so yes, they argued religious points and were intolerant within their own group; but new settlements sprung up.
That is the original meaning in USA of "diversity" and "freedom of thought"
