The principle question is whether states had the authority to close the churches to begin with. All else devolves from whether they had that authority or not.

From a cursory reading of that document, it does not appear that they ever had that authority at any point after being accepted as a state.

 

The Civil War taught some bitter lessons. Particularly after the Civil War, states had to explicitly agree to submit to the Constitution of the US as the ultimate legal authority in order to become incorporated into the United States and to derive the benefits from that association.

Absent a declaration of secession, they remain bound to it. The declaration of secession is not without its own, separate, perils, but would, for the duration of the secession, sever the agreement to recognize the Constitution as the ultimate law. That, however, has yet to happen.
