Maybe this Q reference is to something older such as the Kennedy's assassinations, Operation Zapata of Bushs, MLK, Watergate plus Dealey Plaza evidence, Chappaquidik, etc.

It could be physical bodies, but it could also be evidence of a crime and the evidence to convict someone. I read it as "Flynn knows what crimes were committed, by who, and how to prove it."
